恒河猴胚胎干细胞microRNA表达谱和灵长类快速进化的miR-513家族的功能分化研究

中文摘要 | MicroRNA(miRNA)是一类广泛存在于动植物基因组中的非编码小RNA。通过与基因3’ UTR区的互补结合介导其降解或者抑制翻译,从而在转录后水平发挥重要的调控作用,几乎影响着生命过程的各个方面,例如胚胎发育、细胞分化和肿瘤发生等。研究表明miRNA在小鼠和人的胚胎干细胞自我更新和分化过程中也起着重要作用,然而恒河猴(Rhesus macaca)胚胎干细胞的miRNA表达调控模式之前还没有报道。 本论文通过高通量测序技术首次揭示了恒河猴胚胎干细胞miRNA的表达模式,并发现了新的miRNA分子,为研究miRNA在恒河猴胚胎干细胞中的作用提供了基础数据。研究结果显示,三株恒河猴胚胎干细胞系共享92.4% 的miRNA分子。通过四种检验方法对miRNA基因簇和总体miRNA水平的比较均证实三株胚胎干细胞miRNA的表达模式是高度一致的。在miRNA靶基因预测及功能注释中,MAPK、Wnt、TGFβ等对胚胎干细胞维持干细胞特性及分化十分重要的信号通路受到miRNA的显著调控。这进一步提示了miRNA在恒河猴胚胎干细胞的自我更新和分化过程中起到重要的调控作用。对miRNA与靶基因作用网络的分析表明:靶基因受miRNA调控的程度与其进化速率呈负相关。通过与现有人和小鼠胚胎干细胞的miRNA表达谱数据的比较,我们发现大多数miRNA在不同物种间的表达情况比较保守,这也印证了功能重要的miRNA更趋于保守的结论。由于亲缘关系较近,人与恒河猴胚胎干细胞的miRNA表达模式更为相似。但我们发现了三个miRNA基因簇在不同物种中的表达情况存在显著差异,这可能对不同物种胚胎干细胞的特性有一定贡献。 本论文还对快速进化的miR-513家族各成员的序列分歧时间及是否存在功能上的分歧进行了探讨。序列分析表明这一miRNA家族的频繁复制是由重复转座元件MER91C介导的,发生在阔鼻小目(Platyrrhini)和狭鼻小目(Catarrhini)分化之后,但在旧大陆猴与猿及人分化之前。通过对靶基因的实验验证分析,我们证明了不同成员确实存在功能上的分歧。其中,miR-513b特异地抑制靶基因down-regulator of transcription 1 (DR1)的mRNA和蛋白质水平的表达,而DR1在幼年和成熟恒河猴睾丸中的表达量也正好和miR-513b相反,提示miR-513b通过对DR1表达的负调控作用来影响雄性生殖发育过程。 |
英文摘要 | MicroRNAs (miRNAs) are small endogenous non-coding transcripts with diverse roles in development, differentiation and oncogenesis, which also play important roles in embryonic stem cells (ESCs). However, the miRNA expression profile in rhesus macaque ESCs is largely unknown. We conducted microRNA profilings of three new rESC lines by Solexa sequencing. A total of 352 known miRNAs were identified with 304(92.4%) shared among the three rESC lines. We also identified 62 novel miRNA precursors (66 mature miRNAs) shared among the three lines. The miRNA profiles are highly conserved and consistent among the rESC lines, and their predicted target genes were significantly enriched in pathways involved in differentiation. Further analysis on miRNA-target network indicated that there was a negative correlation between evolutionary rate and degree of targets regulated by miRNAs in the rESCs. Moreover, the cross-species comparison of ESCs revealed an over-all conservation of miRNA expression patterns. However, three miRNA clusters (the miR-467cluster, the miRNA cluster in the imprinted Dlk1-Dio3 region and the C19MC cluster) showed sharp differences among mouse, rhesus macaque and human ESCs, suggesting that species and/or lineage specific miRNA regulatory changes also exit during evolution. MiR-513 family is an X-linked miRNA cluster with mutiple copies and rapid evolution in primates, and is preferentially expressed in testis. Sequence comparisons revealed that the duplicated copies of miR-513 were derived from transposable elements (MER91C). Different copies of the miR-513 cluster (miR-513a, b, c) have diverse seed sequences, which may lead to functional divergence. Our results showed that miR-513b could inhibit the expression of its target gene, down-regulator of transcription 1 (DR1) at both mRNA and protein levels. Interestingly, a temporal coupling of expression levels was observed between miR-513b and DR1 in the developing testis of rhesus macaque. We propose that miR-513b would affect male sexual maturation by negatively regulating the development-stage-related functioning of DR1. |
