Genomic evidence resolves species identity and hybridization in farmed Golden pompano (Trachinotus anak)

英文摘要Golden pompano (Trachinotus spp.) is China's most productive mariculture species, with annual yields exceeding 292 kt. However, the inconsistent application of scientific names, such as Trachinotus ovatus or T. blochii, has resulted in considerable taxonomic confusion. Moreover, artificial hybridization practices in hatcheries pose significant risks to the genetic integrity of this economically vital aquaculture resource. To address taxonomic ambiguities and quantify hybridization impacts, we conducted a comprehensive genomic analysis of farmed individuals from major production regions using genome-wide SNPs, mitochondrial COI barcoding, and comparative genomics. Results confirmed T. anak is the correct scientific name for the dominant cultivated species. Among 52 farmed individuals sampled across key production areas, 7.7 % were identified as hybrids, exhibiting 17-41 % T. blochii ancestry. Demographic modeling revealed a sharp decline in T. anak effective population size over the past twenty generations, coinciding with the expansion of hatchery operations. Phylogenomic analyses, including divergence time estimation, positive selection scans, and chromosomal inversion mapping, identified at least five genomic blocks (1.8-2.5 Mb) that may contribute to speciation, particularly those containing immune-related genes. Additionally, we have identified a novel 23-bp insertion-deletion mutation in Hsd17b1 that acts as a sex-determining variant, and its location overlaps with a previously reported sex-determining point mutation. By combining the genotyping of these two variants, it achieves 100 % accuracy in sex diagnosis, which can greatly support more reliable and efficient broodstock management. These findings not only clarify T. anak's taxonomic status but also underscore the urgent need for mandatory genetic monitoring of hatchery stocks to safeguard the long-term sustainability of this economically critical species.
